Yes, you can pay GST online through your Internet banking, credit card and debit card and also with NEFT and RTGS. Your deposited GST through any online mode will not used direct payment of GST. It needs to follow the procedure for payment of your GST liability.
Following are its Main Step :
1st Step. Sign in Your GST Dashboard
Just go to GST Portal and sign in for reaching GST Dashboard.
2nd Step. Generate Challan for making Payment
Like any other income tax payment, here at GST, we need to generate Challan for payment of GST liability. Compulsory to pay at 20th of the month. See Form GST PMT -6. Fill this online form by telling depositing amount, penalty and late fees.
3rd Step. Use the Method of Online Payment
GST Portal's dashboard will show you the method of payment after this. You can pay through credit card, debit card or netbanking ( Direct deduction from your online bank account). It is as same like online payment for buying any product from ecommerce website. GST Department of Govt. of India has provided you payment gatway and you have to pay in it.
4th Step. Get Your Challan Identification Number
System will generate your CIN after successful deposit of your GST.
5th Step : Understand Electronic Cash Register ( eCash Register )
It is just like your online bank passbook. In GST Portal when you will deposit your GST, you will see same amount as credit balance in eCash Register. It means, your money for GST is in the hand of Govt.
For example, you want to pay your GST Rs. 1,00,000. Now, you will pay GST same through your credit or debit card. This eCash register will show credit balance after successful transfer of money from your bank account to Govt. account.

6th Step : Payment of Tax Liability in Electronic Tax Liability Register
For example if your electronic tax liability register in GST Portal showing Debit balance is Rs. 50,000. It means your GST liability is Rs. 50,000. Your this ledger will become zero by utilizing your deposit amount for removing this liability.
